IRGrace

This Package is the easiest way for making a grace file from data files and it can be very useful with xmgrace Package. It is sufficient use it for one time and you can understand why I say it is the easiest way for making a grace file. Before using this package, I highly recommend provide a sheet and write in it informations about your frames and curves until you know what you want to plot and what informations you must to enter for your figs.

Expertomica Viopin

The software was developed for analysis of image sets from fluorescent microscopy with red/pink autofluorescence of the cells, and blue/violet fluorescence of the nuclei. It works with several common image file formats (jpeg, png, bmp, tiff). Application performs noise filtration, cells to background segmentation, and nuclei to cells segmentation. Ratio of the cells to nuclei is computed individually for each image, as well as average ratio and standard deviation for the whole set. Program enables graphical user interface with basic functions as image view, zoom, and pan. Automatic export of the results is available.

Installation: You can download the last version of the software from http://auc.cz/software/ and unpack to selected directory. Please open in your favorite browser and read the included 'viopin.pdf' instalation and user guide file. The installation contains: 1 - viopin.exe - the software; 2 - viopin.pdf – instalation help and user guide; 3 - Directory test – with two testing images.

Protocol generator

It is a stand-alone application that should ensure the repeatability and correctness of the biological experiments. The tool is designed to lead the experimenter through the particular type of experiment as a supervisor and help. Protocol generator has two purposes: the first one is to control that the procedure of the experiment was done precisely and the second one is pro produce all important setting belonging to the experiment in the form of report about the experiment. The method to ensure precise realization of experiment is to control if all necessary parameters and step of the experiment was set and done. The list of necessary parameters is defined by the person responsible for the experiment in the form of protocol template in XML file. Necessary parameters and steps for the experiment are selected to ensure the repeatability (to get similar results) of the experiment. This method should provide some standardization for realization of the experiment. Description of the experiment is stored into a protocol that can be used for reporting and reproduction of the experiment. Protocol generator is able to store the protocols about the experiments into local database together with experimental data. The software allows the user to generate the pdf document from the protocol in several user defined ways.

Expertomica Updopsi2dge Toolbox

The software was originally developed for unsupervised probabilistic detection of protein spots in two-dimensional gel electrophoresis images as a toolbox for Matlab. 2DE gel images are processed for background thresholding as automatic evaluation of each pixel probability to decide if it is a meaningful signal. The method is based on evaluation of noise signal behavior. Presence of useful signal can be detected as a violation in the noise behavior. Background in 2DE gel should be considered as a special case of noise. The fitted distribution depends only on the type of electrophoresis separation. Processing of one 2.5-MB-pixel greyscale image takes approximately 150 s in Matlab. The output of our algorithm pinpoints protein spots with high probability (> 94%), and produces clear contours without blurred areas.
